In case your PAN becomes inoperative,then, list of financial transactions won’t allowed.
These transactions range from applying for credit/debit cards to sale or purchase of vehicles (except two wheeler).
Hence the government will not allow the usage of Aadhaar card instead of PAN if not linked.
Once the deadline to link PAN and Aadhaar is over, the income tax department will start treating all unlinked PAN cards as “inoperative” ones. This means that your PAN card will not be treated as being in use and you will also not be able to file income tax returns (ITR).
Does it accept VID aadhaar instead of original aadhaar?

Seems alright but still i would use VID aadhaar. Just check the details of security certificate which is issued by Entrust Inc. to *.incometaxindiaefiling.gov.in though the certificate issued to main site https://www.incometaxindiaefiling.gov.i...me is by a different authority.
P.S. It is genuine.Open the main site & in left hand corner under quick links click on verify your PAN details.You will see that the new page opens with similar www1 address.Security certificate details also match with above pan aadhaar link page.
Again, why is it necessary to link these two?
