The organisation seems to be selling such things for donkeys years and with more than happy customers.
Shipping to Sg that I checked is about USD22$ and in their own listing they do not ship to India.. so this GEB/Import hub price factors in that cost I guess
The manufacturer authorised refurbish anyway mostly is software reset/upgrade and in some cases broken parts replaced. it will obviously not be a new PCB or new IMEI. Stolen phones too find buyers outside home markets 
so one can take their own call.
[I personally know of someone (Indian) who had to return a handset to the Dutch authorities while he was visiting Akzo’s HQ [he worked with Century Enka, and later joined Akzo Nobel Coatings.. ICI (Dulux)] The (second hand) phone was bought in UK though.

If it indeed ships from the U.S. and is not marked as non commercial sample or something innocuous like that, there is always a chance that sample scrutiny of cargo [Indian Port] may result in the item being levied charges additionally.
It depends if the Indian counter-party of U.S. carrier [India-post, Fedex India] absorbs or makes you foot the bill.
If some arm of ebay is managing the import in India, then chances of any other charges are negligible.
I not 100% certain though.
